You can not edit the Alpha Channel of the Base Image via this method so:

Make a duplicate of the Base Image
Fill the duplicate object with Black
Make another duplicate of the Base Image
Make sure the top object is selected
Select the Edit Object Alpha Tool
Fill the object with Black (don't worry the image data is still there)
Display and load the Default Paint Palette
Select the Brush tool
Select your desired size and feather - DO NOT set a Transparency value.
The transparency will be controlled by shades of gray you select from the Default Palette
(they have intervals of 5%).
White = 0% transparency (no effect on alpha channel).
Black = 100% transparency.
If you want most of the object to have the same transparency value you can fill the entire object with that level of gray.
Paint your mask with the desired gray level
You can use any brush style or shape on the mask channel - although some of the brush styles
 incorporate transparency and will show the effects of the bug.
